Do you ever let a flat note stand just to see what happens?

I've been tuning organs long enough to know when something's wrong, but lately I'll leave a pipe a few cents flat if the room seems to want it. It's a small defiance of the chart, but the silence after embraces it more than the corrected pitch. Anyone else find themselves leaving things slightly off on purpose?
